If the 49ers challenge the spot of the ball and the ball is moved regardless of a first down or not, they shouldn't lose a challenge.

The refs didn't move the ball.

Nope, rule is if u challenge a spot and it is not a first down it is not a successful challenge. Same on defense if it does not take a first down away it is not successful

Down by contact is different and so is stepping out of bounds

That is what I was thinking too, Harbaugh must have worded his challenge badly. Said he thought they got the first instead of saying they gave the wrong placement.
