But can someone explain to me why Miami is getting the Nets in round 2? Being the 6 seed and Washington the 5, shouldn't the Pacers (the 1 seed) be getting Brooklyn in round 2?

The NBA does not reseed like the NHL used to do

But that isn't a reseed.

1 z - Indiana
2 y - Miami
3 y - Toronto
4 x - Chicago
5 x - Washington
6 x - Brooklyn
7 x - Charlotte
8 x - Atlanta

That was the end of the season standings. And it was 1-8, 2-7, 3-6, 4-5 as you would expect. But now it is Pacers(1) v. Washington(5) and Miami(2) v. Brooklyn(6) (the highest remaining seed)

1 z - San Antonio
2 y - Oklahoma City
3 y - LA Clippers
4 x - Houston
5 x - Portland
6 x - Golden State
7 x - Memphis
8 x - Dallas

Again it was 1-8, 2-7, 3-6, 4-5 as you would expect. 2nd round match ups are SA (1) v. Portland (5) (Highest remaining seed) and OKC (2) v. LAC (3).

I am confused...

They would if the NBA re-seeded. But they don't. Had Toronto won, then it would be #2 Heat vs. #3 Raptors and #1 Pacers vs. #5 Wizards.

That is effectively reseeding.

And in the NCAA bracket if a 15 seed beats a 2 seed, it does not play the 1 seed next.

I didn't realize that was reseeding. I have gone through my entire life thinking that the 1 seed always got the highest remaining seed throughout the playoffs. :doh:
