This is not close at all...

Appling was a below average power hitter(HR% and XBH%), BUT only scored over 100 runs once in his career... That is just not good enough vs a player like Wagner...

Even assuming Appling was a Vizquel-level defender and Wagner was only at about a Ripken or Jeter level, his offense was so dominant he wins in a walk.

Another thing against Appling in this comparison, Appling played in probably the best hitting era in MLB history, while Wagner played in one of the worst...

There's only one guy that can make an argument against Wagner, and he comes with the same question Bonds does.....how many Homers does Ruth, Mays, Mantle, Ted Williams hit if they are juicing? If instead of a natural decline in power in their late 30's, they instead started hitting twice as many as they did in their primes?

It isn't a definite that these guys were NOT juicing. Steroids started up in Ruth's day. And "Greenies" we're getting pop'd by every player in the '60s.

And ARod has positional issues as well. He played a good portion of his career at 3B.

This is true, but for the most part, baseball players look like they did 40 years ago, just in better shape. Football on the other hand. ..

I think Appling's pretty underrated, but this is no contest. Wagner's unquestionably the greatest SS of all-time (unless you put a bunch of stock into A-Rod's brief time at SS). Appling's 113 OPS+ is on par with Ripken and Jeter, and he did have a .399 OBP.
