Not sure you could challenge balls/strikes but you can challenge hit by pitch.

I think in this case it didn't hit him so basically the play would stand as strike three on the foul tip.

Well apparently you can't challenge foul tips, anyway home plate umpire is a dunce for buying that from the catcher.
