After watching the highlights (Fox sports will not put the Penguins on this year) how was the McDavid breakaway not a penalty shot? I thought that if you throw your stick at the puck it was a penalty.

I think the officials ruled that Dumoulin "lost" his stick as he attempted to sweep the puck away from McDavid. You are correct that throwing your stick at the puck is an automatic penalty shot.

And I think the officials got it right. Looked like he reached around and got the stick caught on McDavid's pants, and just let go of it to not take the hook.

Agreed. I saw the highlight of that one a few times, and the studio folks just said, "Duclair scores a goal and makes it [score of the game]," and I was sitting there thinking, "How do you not say more about that masterwork?"
