One thing that has come to light during this investigation into deflation of footballs is the preparation that every quarterback requires for his game balls to go through.

Eli Manning's balls take nearly two weeks of preparation. Peyton Manning's balls take 7-10 days. Aaron Rodgers take 4-5 days. Every other QB wants his game balls just the way he likes them, including being inflated over or under the league mins and maxs.

Roger Goodell is going to have to make a strong decision about how much ball handling and preparation can be done to a NFL game football. If he doesn't then he'll be putting himself and the league directly into the crosshairs of a legal fight that will cost the league billions of dollars to fight and the league will most likely lose. AND lose credibility.

The only way that the league could be 100% sure that balls are not tampered with is to have the balls prepared at the manufacturing site. Tested and inflated with guage in the ball when it is boxed. The packing would sealed with dye and the balls shipped to the stadiums one hour before game time. Only the game officials could open the boxes with a device that would not break the dye sealing the package.
Each package would be serialized and returned to the league office when opened. The balls would have a corresponding serial number.

If something significant isn't done, then Deflategate is nothing more than a witch hunt.
